I just recently reintonated my bass, but my E string keeps clacking against the fretboard when I play, if I raise my action will my intonation go bad?

And I don't have the kind of bass where you can play with the screw to change the intonation, I have to play with the string saddles and shit.

Should I adjust the truss rod? I looked at my neck and it's alright, the middle of the fretboard is more bowed than the top of it (at the first fret) but I assume it's supposed to be like that anyway.

I don't want to raise my string too high because I feel it'll be too awkward since my A string is raised rather high itself.

Just raise the action a bit, that will sound better and you can improve your playing.

Yes, so just adjust it after you raise the action. It won't change that much, it'll just need a small bit of tweakage.

Sounds like your neck may be warped slightly, if one side is lower than the other. I'd get it checked out.

it has to do with string tension. My neck isn't warp, I know that much. I don't want to switch to a higher gauge because I think I have the thickest 4 string gauge there is, and I like it, I get a nice balanced tone out of all my strings and my fingers roll off them quite easily

You could always tighten/looses one of the springs at the back of the guitar so that it sits the way you want it to at one side?

Yeah, my strings can't even touch the pickups. I've just altered my style of playing to be less aggressive on the E string since I tune to DGCF, the notes sound much more balanced now.

I used to get that clacky noise from attacking the string straight on as oposed to getting my finger slightly under the string.When you tune that E down to D I know it gets a little tougher to keep that fucker from buncing right off the fret board :lol:
