Set thru vs neck thru construction

So I'm looking into getting a LTD MH400 NT; 24 frets, EMG 81/85 active pickups but the set up of the neck is set thru and I'm wondering how this compares to neck thru set up? The MH-250 NT is a neck thru but it doesn't have the EMG 81/85 pick ups which I want. Can anyone help me out?
